Does the EQ President pick his counselors?
I know that the bishop does, but I'm just wondering, since the calling of the EQ presidency comes from the stake, does the EQ president pick his counselors? Or does the stake president do that?

The EQP suggests to the Bishop who his counselors could be, and the Bishop will tell the EQP if such counselors are allowable and then forwards them to the Stake President. Secretary is called within the ward.

I guess that could be it...
I remember the second counselor in my bishopric saying that the keys the bishopric had were different than the ones the EQ presidency has...

I've been in multiple EQ Presidencies, but I've never really bothered to ask why it runs through the Stake President before. I feel so dirty.

Because keys are involved. The stake president holds the keys to Melchizedek priesthood leadership for the stake. The keys for the elders quorum for that ward are then delegated by the stake president to the elders quorum president. The bishop holds the keys for the Aaronic priesthood in a ward. That's why the call doesn't come from the bishop.
